Wounded American journalist Steve Martin is taken from the ruins of Tokyo to a hospital full of citizens. A recent acquaintance, Emiko, finds out by chance. Martin recalls in a flashback a stop in Tokyo, where a series of unexplained offshore naval incidents draw his attention. When one of those victims ends up on the island of Odo, Martin flies there for the story, along with security officer Tomo Iwanaga. There he learns of the island's longtime belief in a sea monster god known as "Godzilla", which they believe caused the naval incidents. That night, a severe storm hits the island and the village. The islanders believe Godzilla was indeed responsible. Martin returns to the island with Dr. Yamane, who is leading a team to investigate. Huge radioactive footprints and prehistoric trilobites are discovered. An alarm sounds and Martin, the villagers and Dr. Yamane's team head up a hill to get safe. Near the summit they encounter Godzilla and quickly flee downhill. Upon Dr. Yamane's subsequent return to Tokyo, he deduces that Godzilla is 400 feet (122 m) tall and has been resurrected from repeated hydrogen bomb tests in the Pacific. To Yamane's dismay, the military respond by trying to stop the monster. Martin contacts his old friend, Dr. Daisuke Serizawa, for dinner, but Serizawa refuses due to a previous engagement with his girlfriend, Emiko, the step-daughter of Dr. Yamane. Emiko goes to Serizawa's house to break up her arranged engagement with him because she is actually in love with Hideo Ogata, a rescue ship captain. Dr. Serizawa, however, gives her a demonstration of her secret project, which horrifies her. She has sworn to keep the secret and cannot bring herself to break the engagement. Godzilla emerges from Tokyo Bay, unharmed by the depth charges, and attacks the city. The next morning, the Japanese Self-Defense (JSDF) supercharge the tall electric towers along the Tokyo coast to repel the monster. Godzilla resurfaces that night and breaks through the JSDF's electric towers and defense line using his atomic heat blast. Martin documents the fury of Godzilla via a tape recorder. Godzilla returns to the sea and the flashback ends. Martin wakes up with Emiko and Ogata. Horrified, Emiko reveals to them the existence of Dr. Serizawa's Oxygen Destroyer, which disintegrates the oxygen atoms in the salt water and causes all marine organisms to separate. Emiko and Ogata go to Dr. Serizawa to get him to stop Godzilla, but he initially refuses. After seeing a television broadcast showing the plight of the nation, Serizawa finally gives in to their pleas. A ship takes Ogata, Serizawa, Yamane, Martin and Emiko to the deepest part of Tokyo Bay. In diving suits, Ogata and Serizawa are lowered by safety cables near Godzilla. Ogata is stopped, but Serizawa delays his ascent and activates the device. He tells the surface of his success on the radio and wishes Emiko and Ogata happiness together. Serizawa cuts his lifeline.
